They will be lost if you export to a Quicktime movie and re-export again in Quicktime Pro. But Compressor does works correctly now - at least the version in FCS 2. For some reason though the 480 x 270 900kbps, "iphone" preset isn't available in Compressor. Also, like you said, I like to export an uncompressed master anyway so this method works fine for me. I've never come up against this as I always export an uncompressed master, much like you did, as an intermediate step and do all my encoding in Telesteream Episode, and set my frame size, rate and PAR there. Very interesting - and bizzare that Apple has never fixed this export problem. I didn't know about it as I've never needed to export for iPod, but good to know!
